With a Japan Rail Pass, that you will have exchanged at the Haneda JR East Travel Center near the Tokyo Monorail Gate ( 7h45-18h30), the easiest and cheapest way to reach Tokyo is to take the Monorail from the Airport to Hamamatsucho Station. The Japan Rail Pass ( but also the JR East-Tohoku Area Pass, the JR East-Nagano Area Pass, the JR East-South Hokkaido Rail Pass and the JR Tokyo Wide Pass), allow free travel on the Monorail Line.
There are three types of train (Local, Rapid and Haneda Express). The quickest one is Haneda Express but the Local train only takes a few minutes longer.
In Hamamatsucho Station, there are connections with the JR Yamanote Line, the JR Keihin-Tohoku Line, the Toei Asakusa Line, and the Toei Oedo Line. The connection with the JR Lines is very easy as the two stations are nearly a the same level. To catch the subway, it is convenient but not so easy as you have to connect via Daimon Station.

Hamamatsucho Station - Ueno : 12 minutes

With the Toei Oedo Line :
Hamamatsucho Station - Roppongi : 6 minutes

If you plan to exchange your Japan Rail Pass a few days after your arrival, there are three others ways to reach Tokyo : the Keikyu Lines ( Haneda - Shinagawa will take 13 minutes), the Limousine bus who can give a direct access to the major hotels and the taxi.
